How much dirt is bad?

This might be a dumb or vague question, but I'll ask anyway.
I'm currently doing the valve shim service on my 07 14, with throttle bodies out. I must be unlucky, because after only 26,000 km of moderate riding, every single shim is about 0.01 - 0.02 mm under spec. Everything I read tells me that even the tiniest bit of dirt or lint that gets past the air filter, throttle bodies, or valve cover etc will destroy an engine. I'm being very careful, but getting so paranoid about it now that I worry about taking anything off in case a spec of dirt gets somewhere it shouldn't. I understand the principal, but exactly how careful do you have to be? I would have thought that if a little dirt gets in the cylinder, that the air/fuel coming in, getting burnt and being exhausted would get rid of any small debris that might enter? Do you have to almost sanitize everything, or is a good awareness of dirt and a blow out with compressed air OK in most situations. ie: intakes, spark plug holes, air box etc?
Should I just try to blow out all the dirt and bugs in the air box/intakes, or would a vacuum extension be better/cleaner?

My advice: If you're concerned about any foreign matter entering the engine while it's being serviced or dropping anything inside while you're servicing it, is to put some clean lint-free rag into any exposed orifice like the cam-chain slot or the intake ports. Clean any dirt and muck off the engine before you start the service and work in a clean and tidy environment. Bear in mind it's not only dirt and grit that can get inside an engine.

I take my fairings off and wash the motor before I ever open it up .

Use that blue painters tape and a plastic garbage bag to cover the open motor while you are not working on it.

Don't worry. Just be careful as you can. Nothing substantial is going to float into your motor if the place it is being worked on is not extremely drafty. I had my motor open for at least a month to do valve adjustments.

The thing to worry about is that you keep your motor in time.

Thanks for the advice guys, and to Rook for the write up I've been referring to as well (big help). I've been pretty careful, blowing or wiping most things down before removing. Most things are being covered in lint free rags or plastic as I go. The work space is is clean, as I'm doing it in my family room. The joys of living on my own. lol. I'll wash down beforehand in future. I've just been getting a little panicky, because everything we do with filters is all about stopping that spec of dirt from getting in where it shouldn't.
Are there any concerns (apart from the obvious) with cleaning out the throttle bodies?
The timing and tensioner part scares me a little, because the other motors I've worked on (ZX11 etc) you don't have to pull the cams, caps and tensioner. I'll just have to take my time when I get to that part.
