Rear wheel adjusters
I was wondering when u guys adjust the rear wheel do you follow the marks on the swing arm?? I really dont think that the marks are the same on both sides of the swingarm, I usually measure the same distance on either side with a tape measure.

I went by the marks with the stock length. Since I have added the extensions, I noticed the marks are off by as much as a whole mark. I now measure each side and then place a metal ruler next to my chain to make sure it is straight as well.

The truest way is to measure center to center on both sides from the swingarm pivot to axle.

Just so happens my marks are nuts on??!!
Still measure with a shot of twine that doesn't stretch.
Knotted at one end at mid of axle/swingarm nut and thumb nail holding center of other.
Walk around bike and check other side.
our swingarms are too rounded to check side clearance from leading edge of rim.
That is a good way of making sure tire is aligned.

Just curious, what is the effect if the rear wheel isn't exactly straight?

Uneven chain and sprocket wear...
Bike will pull in a direction other than 'straight'...

Bike will "dog track". Meaning both wheels will still be rolling straight ahead but will not be in line with each other. The more misalignment on the chain adjusters the more dog track that takes place.

If you use a good rigid straight edge along the length of the chain or have a good eye you can detect unequal adjustment. In other words you'll see a sway or hump along it's length. Improperly adjusted, the chain will eat on your sprockets and vise versa.

My 08 marks were right on. I Made a alignment tool out of 2 jackstands and some fishing line to verify them. Here is one way to check. http://www.motorcyclistonline.com/howto/string_align_motorcycle_wheels/index.html
