Putting the cases back together ( mechanic, tech question)

Ok ive already redone the piston, rings, bearings etc. The problem is the drive and output shafts. I put the output shaft in the bottom case to spin both units. I was seen if the trans would shift into all the gears. The bike ran dry on oil before. So i wanted to ck it before putting everything back together. With both units in the lower case it shifts fine with me spinning them pretty fast. The problem comes when trying to piece the cases back together. The output shaft goes in the upper case. Ive tried this three times. Once together both shafts seem to be in a bind. They dont spin freely like when both units were in the lower case. I know it has something to do with the shift forks going back in place. Is their a way that you guys that do this on a regular get the shift forks and cases together. The manual tells you everything until you get to the transmission. Any help would be appreciated.

Make sure its in neutral.Then check anker rings/thats the little half moon shaped locks that slide into the slots in the case and bearing.If thats not the problem make sure the round locater pins that slide into the case bolt holes arent hanging up.THEN JUST KEEP trying it will fall into place when all is aligned....Let me know how it goes...Bill at cannon cycles..
