Zx12 Hesitation Need help.

My Bro has a 2000 zx12 and we went for a ride yesterday and the bike has a huge flat spot around 5000 rpms. The bike has a full Muzzy system and waas mapped. The bike will sputter and then take off. he never had any problems with it but he didn't rin the stabil in the tank. The gas is only a week or two old. I pulled the plugs and the plugs are fine and I cleaned the airbox but it still does it. I just ran some fuel injector cleaner in the tank and will see if this will clear it out. He also stated that the exhaust can seems to get hotter than it normally does. My brother thinks it is something internal but I blem it on the fuel any suggestions?
