Diagnose This
Well boys and girls, here’s a shocker. At least it was to me.
So my C-14 started missing, intermittently, like one plug was fouled or disconnected. The first time it lasted only a few seconds. A week later it did it again for a little longer. Three days later again and longer. Then it got to the point it was doing it twice on my 20 mile ride into work. Seemed to come and go for no apparent reason. I was also getting a really annoying stumble when adding power at zero or low throttle settings like right after I’d apexed a turn and was trying to power out (like I said, REALLY annoying!)
I was going to have a look at the plugs and wires and such but I stopped in at my dealer, which has a good service department and told them about it. They asked me a few questions and I volunteered some info about my particular bike. Then they told me what to do to fix it. They said that they get this all the time with bikes like mine and that what they told me to do works about 95 % of the time. It was simple. It worked, the bike runs smooth as silk again and I was surprised and pissed that they were right. Care to guess what it was?
I’ll tell ya tomorrow.
Ok I’ll eliminate one thing right now. I did not need to clean the injectors.

Unplugged the hose that vents the fuel tank to the charcoal evaporative canister and let it vent to the atmosphere.

Diagnose This – Answered
Ted G must not be around, I was sure he’d get it as he has a known disliking for the culprit.
It was the Power Commander.
I unplugged it, went back with the stock connection and went for a short trouble free spin. Came back, installed the flies and have put over 500 miles on it without any sign of the problems I was having.
I’ll probably consider reinstalling the maps, resetting the throttle positions, removing the multi port switch, installing my spare PC3 and warranty in that order but I was initially so relieved to have her back to running right and pissed that the pc3 would / could cause such a problem that I just said screw it, I‘m going back to stock.
So believe it or not if you have a PC3 and start getting weird engine problems that seem ignition or fuel related. You might save a lot of time and troubleshooting by taking it out and seeing if that fixes things.

Damn, I wish I would have seen this before, because you are right, I would have pinned it. I found that the wires on mine were poorly crimped.

Ok, I need to know what wires are poorly crimped? Mine looked solid, the plug was totally sealed and all pins looked in order, I never took the box itself apart, but they should all be soldered.
I still say the ground plays a big part in it, and that wire is really exposed. All it would take is a lot of washings and rain to break it down, it is in my opinion the weakest link. The plug end really does not move and looks to be sealed as good as stock, and mine took 50 lbs of force to connect the 2 under the throttle bodies.
Would I ever put the flies back in, no way. I love it the way it is, real big difference, I just would not be happy without. Of course there are those who need it for transportation, which I dont, those who put mega miles on it, which I don't either, but I understand the need for reliability in those situations.
I love the bike the way it is, even if I would have to have another power commander as a spare, I would. That's just me, only have 600 miles on it, never been washed or wet and don't plan on it. It is only 1 of 4 vehicles I have, and I keep it real clean, love to have a ride on a perfect bike, ok, I'm anal...

Same here. No way am I going back to stock. The bike is much better without the flies. With flies in the engine feels 400cc smaller.

Two wires on the connector came loose on mine and just pulled out of the crimps.
