Did you pull the flies without re-mapping the fuel injection? If so, that would be why it's running too hot, the mixture is weak at lower rpm. Hope you solve the FI problem, did something get unplugged or disturbed when you were in there?

Check that your secondary shaft is moving freely when it goes into check mode when the key is first turned on.
I have heard of a few that have gotten bent when trying to remove stubborn fly screws.

One rider even moves his manually each time he starts the bike to turn off the light.
He leaves the 2 screws that hold the foreman grill on the leftside out so he can reach it by hand.

Best of luck

To get the service code for the FI error
1) Turn the Ignition Switch ON
2) Push the Mode and Reset Buttons for more than 2 seconds
The 2 digit service code should then be displayed:
11- Main Throttle sensor malfunction, Wiring Open or short
32-Subthrottle sensor malfunction, Wiring Open or short
62-Subthrottle valve actuator malfunction, wiring open or short.

There's a bunch of other codes, but it's probably one of these 3.

He moved the sub throttle shaft when taking out the butterflys. Probably confused the ECU..
