Tried taking pics of the scratches tonight - that's hard to capture. Missing clear on solid color just doesn't show up well without some sophistocated lighting and setup 
I'm sure that some adjustments can be done to reduce the amount of contact, but simple shimming where the cowl screws to the underside of the seat won't help - that'll make it worse since that would put the cowl closer to the bodywork.
I'll have to put rubber bumpers on the underside of the cowl itself so the bumpers hit they body instead, OR try to raise the seat by increasing it's rubber bumpers. The latter sounds too complicated, so I'll probably try the bumpers first.
I don't think that clear stuff will last too long in this application. Unfortunately, the fact that the cowl bolts to the seat, then you SIT on the seat compressing the seat base closer to the bike means that you will constantly be grinding on it while riding and moving around. The clear stuff might last for a few months, but it would eventually wear though.

I'm thinking maybe if you play your cards right you will be able to get a blue replacements under warranty. Well you don't get if you don't ask right..Still Waiting

This is strange, mine weren't touching at all. The spacers were under the screw heads not between the seat and the seat cover. IF I pushed down with about 10 lbs I could get the sides to touch and I could get the rear to touch with about 3-5 lbs. I only left mine on long enough to get the bike some fuel and go home, about 5 miles. The clear rubber bumpers (1/4" dots) found at a hardware store would also work quite well. My cover is off for as long as the 14 lives at my house.

Kawasaki can't win. On early bikes I am sure I read somewhere that the seat cowls did not fit snugly.............so they make them fit snugger and then they get blasted because now they fit too snugly.
Thanks, for the tip though, I will get some clear tape on day 1.

ZREXER my point was that NOTHING was required for mine, unless you pushed down on the cover, the parts would never be in contact. I just don't like the cover. Sorry if I rambled on too much and made my meaning unclear.

My spacers/washers were in the same place, under the screw head too. I'll be adding some little rubber titties to stop the chafing soon... but until then, the cover is on a shelf

Same here... off for good. It'll get cleaned, polished, then put in a padded bag, boxed up and tossed in the attic for the next owner. My "trunk" has been installed and that'll be somewhat permanent. My little Chase Harper "Stealth" bag strapped onto the seat nicely

I've got about 700km on mine and there are no problems with fit of the cowl.
Similarly, this bike runs much cooler than my ZX-12R. The temperature does not climb when stuck in traffic, nor does it throw any heat on the rider. I can only compare this to the ZX-12r, not the ZZR1200.
Also, I received a phone call yesterday from the VP of Kawaski Canada to congradulate me on having the first one registered. He also asked if there were any problems with the bike to let them know immediately. I had nothing to report .
I thought that was a classy thing to do by Kawasaki.

Afteh installing my corbin my cowl didn't rub ever again 
But it did with the the stock seat.
