New break-in on an old bike
A couple of months back my bike developed an oil leak due to a crack in the case. Kawasaki is repairing it under warranty. It is basically being rebuilt, new cases mean new bores, rings, bearings etc... Since the engine was going to be removed from the frame and stripped due to the rebuild I decided to add the Muzzy head gasket and have the cams degreed(Muzzy supersport settings). My question is in regards to breaking this motor in with the mods I have already. I have a TiForce full system and a PC3 with a custom map also. Is there anything I should do during the break-in process? Should I run the zero map until break-in or find another map online that closely resembles my configuration? I don't think that the custom map I had made last summer will translate very well to this "new" motor and I don't want to hurt it while breaking it in. Thanks in advnce for any help.

I would think the zero map would be leaner than the map for the pipe. Hence, I would elect to run it with the map for the pipe. Other than that, an oil change around 300 miles of the bike going back together, then resume your normal maintenance. And prolly take it easy that first 300 miles.

You may want to ask the engine builder. If they set it up to specs called out from Kawasaki, there should be a recommended break-in. Sometimes dealerships may change the specs on piston to bore, ring gap, etc. So based on there experience, they may have a recommendation for you. Sounds like you have some components that will already have miles on them (clutch assembly, trans, crank, cams, etc.), so a safe bet would be less miles than original. How many less depends on their set-up specs. But I would tend to agree that min of 300 miles should be ok.
As far as break-in with your mods and mapping - If the curve is correct and you're in the 12.8 - 13.2 range, then it should be fine regardless of your mods. Just watch your temps after that and away you go.

Thanks guys. The A/F ratio was spot on with the custom map before the motor work. I suspect that it will be somewhat different with the motor work done. I doubt that Kawasaki would reccomend a break-in procedure for the motor the way it is being set-up but I will ask. I will probably do an easier break-in than I did when the bike was new and keep an eye on the temperature guage.
