u may have done this already (can't tell from what u wrote) but there is a fuse for the headlights by the bettery too. sounds like you have already checked the fuses in the main fuse box, but chec the extra one by the battery. that has been the problem for most folks.

You check the headlight plugs and see if they are melted mine did and blew the main fuse by the battery....

Are the lights non functional with the fuse intact or is the fuse going?
have you metered at the sockets for power? other thing to do would be to meter at the switch as well...
is your bike not under warranty? do you have any bizzarre additions? alarm, heated vest etc...
you should also check the wiring harness for damage... check the pinchpoints under the tank etc and also where the tray is sliding in.
Sagot had an intermittent prob with his SV650.. turned out to be a screw from bodywork putting pressure on the wiring harness.

I had a prob. with mine. But it was the J.box. The dealer told me that Kawasaki had a bad batch of J.boxes that got out by mistake. It took them 2 boxes to get it fixed.

sounds to me like u'll have to trace the problem backwards from the jbox. u dont have power at the lights, but do u have power at the relay output? input? jbox output? jsut keep testing points in the system till u know between what 2 points it's failing.
