I'm basing my opinion on this:
"Fuel pump does not prime and I have no spark."
Am I missing something, I don't see anything about the cams being pulled?

You're getting old Bob .... Post 10 on the first page..... He adjusted the valves while he was at it... I think there's a lot more than this missing from this story... Toooooo many dots that don't connect to justify swapping a harness etc..

Ahhh. I missed that little tidbit. ;-)
So the valve job was done before the engine had been started after the bike was laid down.
Do I got it right?

SO let me get this right..... The thing ran fine and after basically falling over it never ran again? However at the time it fell over you didn't own it right? SO you bought the thing and decided it needed a wiring harness as the first step in fixing the situation right? If I have this right I'm going out on a limb here and saying you are the first person in the world to believe a tip over killed a wiring harness. I've seen people think their ECU was dead and some that actually are but never the wires going to them since as we all know it's nearly impossible for a wiring harness to just go bad. In the original F16 fighter jets they had faulty wiring harnesses that require replacement but that was more a routing of the wires problem that led them into contact with sharp objects that could and did chaff the wires and cause a short within the harness but a 12R isn't an F16 and it doesn't have a faulty harness. This why I have already said something more has to be going on here because no one just swaps a harness unless they know something to make them believe there's a wiring problem.
Then there's the removal of the cams to adjust the valves which I actually understand your reasoning for but unless you are a fairly accomplished mechanic that's a foolish move since getting the cams out of time is very easy to do for even an accomplished mechanic. Aside from all this the bike still won't run? Where to you live may I ask? Can you post some pictures of this bike with it's cloths off so we can take a closer look and begin to figure out what needs to be looked at closer. At the risk of rubbing you the wrong way which isn't my intentions at all I can not stress to you how dangerous it is to be working on something with the potential to kill you that the 12R has unless you know exactly what you're doing and sadly taking it to the dealer isn't even close to a guarantee that a competent mechanic will be working on your bike. In fact it's the last place one of my motorcycles goes to once it leaves there on the day I buy the thing. Most of the time I work a deal to buy my bikes in the crate and assemble them myself as well since I don't trust anyone to be working on anything I own. I guess I just know too many line mechanics that view what they do as ( Just a job and they hate it ) ! Most shouldn't be working on lawn mowers much less 200 mph very complicated motorcycles. But that said there are a few good ones out there good luck finding them. You're pulling from the minds of the smartest of the smart right here but no one can help you without enough information.

First you have to host your pictures somewhere and then copy and past the IMG code in your post and PRESTO! you have posted a picture... There's a thread around called " How to post pictures for dummies" Nothing personal we were all dummies at one time or another when it came to that..

Well, that might be a clue, but remember, it will still "turn over" even if it is in gear as long as the clutch is in. Have you checked the clutch safety switch?

Agreed you need to be looking at ONLY the safety lockout systems of the bike FIRST and nothing more. There are a couple of things that will stop everything and the side stand switch is one and being in gear with the clutch NOT pulled in is the other. BUT? you are also saying the fuel pump fails to cycle as well right? My next hunch would be the key switch. Do you have an ohm meter to check out contacts with? DId any of the 12R's have an immobilize? I don't know if they do in the US or if any of the 12R's did as far back as 01.. Here's the thing..... Even with a bad ECU it would spin the starter and simple stuff it just wouldn't fire and run. So as Doug has said it's going to be something very, very, very simple and stupid when this is found. If it would roll over and not fire I would be telling you to put in a HOT battery because a 12R WILL NOT start of the battery is low at all. Mine was a 3 year left over 2001 that I found in a very small Kawasaki/ law mower shop in Middlesboro KY . I kid you not there was more lawn mowers than Kawasaki's in that place.. That said I loaded it up in the trailer and never heard it run since I knew it hadn't been serviced until earlier in that day ( which pissed me off I told them to leave it ALONE to start with) but the battery was still very low and wouldn't start the bike even though it would roll the started what seemed like plenty fast enough to start the thing. I made a quick call to Dan Millholland to ask his opinion since this was my first 12R and he said not to worry because unless the battery is red hot it won't start. He was right I put in a hot battery 30 days later after I fully modded the thing before I ever rode it once and 9 plus years later I'm still in love. Still the best bike Kawasaki has ever built in my opinion. Yes the 14R has more power but it hasn't got what the 12R has and never will. The 14's are all evolution the 12R was and always will be REVOLUTION! And still today getting faster and faster once they find their way into the proper hands. The best is still yet to come.

I have to ask again............................. Do you own a test meter? You are buying parts that you can test you do realize that right? That's the thing a line mechanic at a dealership always has over the DIY home mechanic. They roll up to the parts counter and grab everything they think it could be and whatever it's not they carry it back and back into stock it goes.. You and I don't get that special treatment especially on electrical parts. We guess and guess wrong and we start a nice collection of shit we don't need. It's a lot cheaper to invest in a nice Fluke to eliminate our fluke guessing or mis-guessing whichever it is..

And on that note let me caution you about something else.... EBay and electronics... Well any used electronics for that matter....... A story is called for here... Back in the day I owned a Buick Grand National that I bought new in 87. After owning it several years it developed an extremely rich running condition so rich in fact that the smell of raw fuel would make you about puke inside the car. So I knew another guy locally that worked on those and in fact had one that he raced so he knew quite a lot about their systems. Now my first thought about what the problem was ........ MASS AIRFLOW SENSOR ....... What else could it be in my mind? So I go over to this guys house and ask if he has a spare one I can try on my car to see if it's the problem which I was sure it had to be... He says yea sure I got one and he gives it to me. I took it home and much to my surprise it wasn't the the problem.. I spent the next several days buying sensor after sensor, having the injectors calibrated and back flowed, changing the fuel pump, regulator, you name it I changed it. Several hundred dollars later I'm standing there with a wrench in my hand looking under the hood while the motor was running wondering why it was so rich. At a moment when I was frustrated and pissed I slapped the Mass Airflow Sensor with the wrench and the motor STOPPED loading up and for the first time in several days the motor ran smooth as silk! HOLY FACK!!!!!!!!!!!!!!!!!!!!!!!!!!!!!! I was right in the beginning but I had checked the bad part against -------------------> ANOTHER BAD PART!!!!!!!!!!! That guy had mistakenly given me a bad part he had laying around thinking it was good.
My point here is when you have an electronic problem if you are going to try used parts to check it unless you know the bike they came from and know for a 100% fact they are good parts you could very possibly do the same thing I done long ago.... Oh and I never done that again! In today's world there's a lot of dirt bags that sell parts on eBay that they know are bad parts with the mind set of SCREW EM I want my money back regardless if I have to screw someone to get it! I wouldn't use old parts to search out an electronic problem as a general rule of thumb...
Here's a GREAT rule of thumb for finding a problem like you have... First you have to ID the problem. Next rule out everything that can not cause such a problem. Next keep in mind that parts usually only fail ONE at a time so look for the part that can cause the problem you're having all by itself. There are situations where several system parts can fail at one time and here's one such time.... JUMP STARTING WITH CABLES! Doing this can fry several parts at one time which is why it's a good idea to NEVER jump start these modern electronically controlled motorcycles.
