Should be a drain bolt down by the water pump. Remove it and use a garden hose in one of the upper hoses and flush until clear water comes out. I use Engine Ice myself..

There is also an drainage bolt on the block. It's on front left, 10mm bolt, below exhaust in the lower part of the cylinder. It's wice to drain that too so You get as much of the old fluid out as possible.

You saying even though the water pump is below the level of the cylinder block, it holds water in the cylinder?? Is it the angle of the cylinders that holds the water in?

add coolant. start up without cap. look for leaks, run for a minute without cap on and add coolant as the shit circulates and purges air pockets out. once it's topped off, cap it, ride it, stop it let it cool, check the coolant level again and top off as needed.

then you're golden.

Yes there is maybe half a litre of water in the cylinder. It' probably because of the angle if You think how the water passages are in the cylinder. Anyway it's just on bolt and you anyway hhave the lower cowling of so no big deal if you know it's there.

Send a PM and I can send the stuff on it from the service manual. Just make sure you flush it to make sure you get the old stuff completely out if you have'nt. Bleed it with the same bolt u drained with before filling it up to the neck and running with the cap off to get the bubbles out. Also tap on all the lines that connect to the rad. while doing this to make sure all the bubbles come out.

also mark the level in the puke tank at first cause it should pull more in than it pushes out unless you have a leak someware and when the water in the engine cools down and shrinks it pulls air instead of water..
