dont quote me, but i think it has to do with backpressure when equipped with an aftermarket exhaust. just my theory, im probably wrong. either way, id like to know too.

added timing will make it harder to start, so will less back pressure. are you adding timing with the PC? if so i can fix your map so it doesnt add timing down low where you dont need it anyway....

Is the fuel pump relay kicking on for the 2-3 seconds when you turn the key on?
That primes the fuel rail and brings it up to pressure.
Try turning the key on and let the fuel pump prime then shut the key off. do this several times. you may have to wait a few seconds between cycling the key.

If it starts right up after doing that then the fuel is draining back to the tank when the bike sits.

How long does it have to sit before the long cranking to start happend? an Hour? A day? a week?

I have a 2002 12 with a full muzzy, PC3 w/ map from a board member, and BMC race filters. My bike always starts on the first try with the choke on.

If you pull the choke all the way after the bike warms up does the idle rise any?

I suspect it might just be a little lean. My bike is like that in the cold. I know it needs a little more fuel, but I have been too lazy to change it.

Equalize Throttle Body Air Screws (Sync) and add fuel at idle.

@ 2 turns out with a full pipe is a good starting point.....

That "choke thingy" is NOT a choke. It is nothing more than a fast idle to aid warm up if you feel you need that. It has NOTHING to do with the A/F on startup other than add air by cracking the throttles and fuel via TPS. The cold start mixture is controlled by the OAT sensor and the appropriate mapping. It assumes that the fast idle is not altering the mix at that point. Properly mapped, the bike should start "hands off" and after it fires you can add "fast idle" to hasten warm-up. Adding the fast idle before it fires kind of confuses the process. If you have a consistent starting problem try enrichining your zero throttle @ minimum rpm cells a bit.
Oh yeah, and what Y2 said.
