1-4k.r.p.m sputter,hesitation.

I need some real pro mechanical advice here for my 01 12.
The past few weeks i have been having a serious 1-4k r.p.m problem with sputtering, surging and hesitation on takeoff in that r.p.m.
Also when i do a 1st-6th gear fast acceleration my bike seems to kinda be holding back, like going against a strong headwind.Sometimes i get a mild quick hesitation when accelerating in the 1st-6th rollon i just described,But for the most part it is TERRIBLE from 1-4k r.p.m's,especially when i am coming to a corner and am dropping the r.p.m's lower, than after the corner i go to accelerate and it sputters & hesitates again if i'm around 2-4k r.p.m's coming outa the corner.i have heard of these bikes doing this mildly, but i have rode other 12's and have had friends ride mine, and it seems like i have the same problem but mine is more intensified.i do take good care of my bike.We thought it was a injector so i had them cleaned and checked.I had my t.b's syncd, airbox is clean, nothing there either.
no vacuum leaks,it's not the p.c,i took it off.
i really need some advise here aside from the "Basics" i have mentioned,i went through the manual and checked out every basic option with no luck.i'm thinking:
can my fuel pump be defective, and still running?i cleaned the in tank screen?,or can my e.c.u have a bug in it.
the bike still is relativly fast, and the problem is minor, but driving me crazy.one other option was the crankshaft sensor, but who knows. the bike is stock except for a few mods:micron serpent pipe,b.m.c filters, bonn box, just the basics, its under warranty, but before i put her down for a month,i'd appreciate some input on this matter.any other suggestions would be greatly appreciated.

Sounds like you need a pc-III and a good map made.
I'll bet the A/F ratio is all over the place.

A little ignition timing advance will cover some of the stumble up.
