3 choices
1. change the ecu to match the engine(exhaust cam)
2. change the exhaust cam to match the ecu year. shim needed.
3. move the pick up on the end of the exhaust cam to match the one from the ecu yr.
Point blank: Kawi moved the expected reference point on the exhaust cam.
example .... 00 may have the TDC referance at 3 oclock and 01 at 6.
if you want to use 01 engine move the pick-up to 3.
Look at the exhaust cam on the old engine and make the tit on the new one point the same direction. Just use a grinder to remove the place holder.

I just went through this. Swap your original exhaust cam into your new motor..... Remember to check your valve clearance after the cam swap. The exhaust cams are different from 00 and 01... they index the cam sensor in a different spot. That's the only issue we had. Roy.
P.S. swap the cams and check your valve clearance with the motor out of the frame. WAY easier.....

do you have any idea how easy it is to pull that pick-up off the end of the cam?
I think its 1 5mm bolt. then 2 minutes with a grinder.
Cam is easy to sway BUT you will probably have to reshim at least one valve.

ok...I got the motor bolted up and got the pick-ups swapped...my bike will start and run but it seems very rich...its idling like crap and blubbers when the throttle is rolled on...its a 2000 engine bolting into a 2001...i followed ninja12 sugestion...im wondering if the pick-up is indexed incorrectly? any advice would be appriciated
thanks much

That's a great engine!!! LOL
It came outta 'ol blue, in my avatar.
Wish I knew what the problem is.....
Can't wait for your opinion on how it runs. I think it's very strong.

You have the TPS plug on the Map sensor I bet. The TPS plug on the throttle bodies should be black. The map sensor with the vacuum line in it is grey. Check it out and see if you have them backwards!!!

I bet you're right.
I hope he didn't kill the map sensor.

I'm glad it worked for you but we better give Doug Meyer credit for that find on the pick-up.

Might be something else, but sometimes when you have the TPS and Map sensor backwards like he did it will get the map sensor. Its the same one thats on the rear, so swap them out and see what happens. It will run better with the bad one on the rear. If thats it I have used ones.

make sure the vacuum line to the baro sensor above TPS is connected to the TB .
check plugs, and the crank pick-up spacing inside the cover on the right side.
I think the FI light reset every time you cycle the key. I may be wrong.
IF so just disconnect the battery overnight.
